See the chapter Reference in the ChessX Manual. It has a chapter on installing boards and themes. If you set up external board directories, they will override all internal boards and themes. Thus you need to copy internal themes into the folders you created. This will not be necessary in the upcoming release of ChessX where internal and external folders will be merged internally.
