What is the best way to track changes to Figures? One obvious solution is to track changes to the caption while keeping the Figure unchanged. But what if, for example, Author 1 includes Figure1 and Author 2 wants to put a cross on it while keeping it in the final pdf?

Unfortunately, there is no answer I can give you but: this is not possible with my TeX-powers.
