The original mutation data in CELLX was loaded piecemeal as data was released from TCGA. However, different centers used different mutation calling methods and sometimes data were revised. TCGA has since worked to unify the mutation calling procedure and provides calls from varscan, muse, mutect, and somaticsniper.
I have aggregated all the new mutation calls together and replaced all mutation calls for a given sample IF there were any mutations called in a given sample. Some TCGA samples were not present in the new files and so the old mutation calls persist for those samples. Manually added fusion calls were not removed. Currently, these modifications are only in the development version, but they will get pushed out at the next update.
