Installed cDock latest version on 10.10.5 but made no changes to previous version. Upgradion to El Capatin later today. Will it work or do I have to reinstall? Also, 'Clean 3D is same as previous dock?

Make sure you've disabled System Integrity Protection.

Clean 3D looks similar to older OS X docks. Try it yourself.
