If a structure has explicit attached hydrogens the
default layout can become crowded leading
to "unnecessary" distortions of rings, etc. I propose a
switch where the hydrogens can be toggled off for
layout purposes, leading to cleaner diagrams but with
the explict hydrogens still present.
These might therefore not have x2 and y2 coordinates.
What does JChemPaint do in this case (I suggest it
should ignore the display of the explicit hydrogen). If
appropriate please submit this as a JCP feature request.
