Just wondering, is libfft as fast as it can be? Perhaps it would be a good to use a library like fftw:
Our FFT library actually is pretty fast while remaining a "pure C" implementation (e.g., not resorting to compiler- or platform-specific optimizations) and if my last profile comparison is any indicator, which was several years ago, it's one of the fastest. The only real indicator, though, for determining whether using fftw would be desirable is to perform a comparative performance profile.
