I'm performing a A11 analysis on a mitochondrial dataset and I would like to visualize the theta's and tau's posterior distributions in order to determine the effect of my prior on the theta and tau estimations (I want to make several runs with a range of priors and then compare the posterior distributions of the parameters for each set of priors). The theta and tau values are stored in the mcmc.txt file, in the trees generated by the MCMC algorithm, but I can't figure out how to extract them to plot their distribution, in R for example.
If someone can help me with this it would help me a lot !
Loïs.

It's easy to extract ancestral theta values (the last item for each tree following #), but I am having difficulty getting an estimate for an ancestral tau value for each tree. Anyone else having the same problem?
Thanks,
Becca
