I wanted to try and run my rad-Seq data through BPP. I have two pops (or species) with 7900 loci and 44 individuals. I edited the source code to allow for this many loci and sequences and recomplied. BPP initially ran going through every locus and finally printed this:
Starting rjMCMC+SPR(60%)/Slider(40%)...
NodeSlider: p = 0.4000 ExpandRatio = 0.150 ShrinkRatio = 0.100
PrSplit = 0.500000
rj algorithm 1: new theta from G(a=2.00, m=1.00)
Error: should not be here?.
Any idea on what this error means?

If you would like to refer to this comment somewhere else in this project, copy and paste the following link:
One issue is that you seem to have specified species tree inference in the control file, this makes no sense for two populations. You should specify "speciestree = 0" in the control file.
