#354 bowtie-build 1.2.1.1 does not auto-detect large genomes

Noticed that bowtie-build 1.2.1.1 fails to auto-detect a 'large' genome as input. If given a 'large' genome it tries to make .ebwt files and then crashes. Seems to require explicit --large-index argument to build indices for a 'large' genome. In constrast, 1.2.0's bowtie-build was able to auto-detect when it needed to make ebwtl instead of ebwt and did not need the --large-index argument when genome was 'large'.
