#330 Incorrect mapping positions/TLEN field Bowtie2 (2.2.4)

Hi Ben/Val,

We’ve been encountering situations where the TLEN field appears to do the wrong thing as well, here are two example FastQ entries and the SAM record:

Read 1 is aligns in forward direction and starts at position 114049329. Read 2 is the reverse read and starts at positions 114049316. Yet the TLEN of Read 1 is -103, which leads e.g. SeqMonk to display the read from positions 114049225-114049329 which is most certainly not desired?
