How does it decide which is it?
I assume you are asking about Unicode files and how Blat decides if the Unicode format is 16-bit numbers or 32-bit numbers. The format is defined by the first two or four bytes of the Unicode file. Unicode 16-bit format has a different first two bytes than Unicode 32-bit format, and Blat uses this difference to know which format to read.
