Yup, calls too.

Further testing shows that it is simpler than that. Erasing and manually re-entering the corrupted contact causes them to be properly identified on calls and text messages.

So, perhaps there's a reverse index from phone number to contact which didn't get updated. Or if the phone searches the contact list at the moment of need then something about the sent contacts causes them to be skipped in the search.
