The TMalign wrapper (tmalign.py) has issues with the latest TMalign version. The test case returns:
TMAlignError: Could not find rotation matrix in TMAlign output

The new C-version of TMalign yields an even more cryptic error.

Fixed in subversion revision 1135.
Note that the updated parser may only work for the Fortran version of TMAlign (tested with the pre-compiled binary).
