Not sure if this is a bug or a feature request, but if you open Process task with multiple channels selected and leave input selection (for the first procedure) as "input from procedure list" shouldn't it then process both channels with the list? Now it only processes one of them, I guess the one that is higher up on the list.
I have a dataset with two channels, and would like to process them both with the same procedure list (= noise filtering procedures), resulting in a BXD file with two channels. Currently it seems that the only way to do this even for a single file would be to use BBA, which seems unnecessarily complicated.
Of course, the issue may not be quite as simple as this. For example, what if one wanted to proccess the channels differently, but still end up with only one multi-channel dataset for simplicity? One solution might be (for version 2) to combine current Process task and BBA functionality into a single tool.

This is exactly why the BBA was created for in the first place. Furthermore, we've discussed this very feature before and agreed that the functionality would be good to implement in process task also, although I would probably like to postpone it's implementation to the BioImageXD 2.
Currently using the "Input from procedure list" just selects the first channel as the processed channel and there is no way within process task alone to process both channels so that the image data is written out (which is the goal with noise filtering). You can still get analysis results from both channels, though.
