In scatterplot when you try to drag the treshold grid, software freezes and then crashes.
In statistics table the values are not updated between datasets until you press Statistics. The data from previous stack remains in the table even when you open new dataset. Could be confusing especially when using autotreshold.
About Pearson's correlation. When using Coste's method, it seems that P is always 1, even when there clearly is no colocalization. I tried with 10 to 100 iterations, with several datasets and tresholds. Fay's method seem to work normally. Journal referees won't most certainly buy it if in your publication the coincidence probability of colacalization is always zero.

Hi,
I recently came across the very useful software BioImageXD – for image analysis. We are soon going to submit a revised manuscript and would definitely mention the use of the software, subject to off course the final acceptance!
We tried to analyze colocalisation using the software, but faced certain problems-
(1) We have to create individual folders for each image type to be analyzed, as otherwise all images under the same type are being selected as a dataset. We want individual data of all individual images to perform the final statistics. How can we do it?
(2) We want to keep the background correction and threshold settings same for all the images to be analyzed. How can we do it?
(3) Can we analyze single channel from the merged images?
