If anyone else has been having difficulties with the SVN certificates (specifically the inability to permanently accept a new certificate once it has been verified), it turns out that the root cause is a permissions problem on in .subversion/auth/svn.ssl.server/. These files need to be writable by the user in order to accept the new certificate. See [1] for both a general solution (removing everything in that directory) and the more focus solution (chmod 644 on the file(s) that are not writable by the user).
