I would like the ability to annotate pdfs on my Mac and/or on my iPad and be able to search those annotations within BibDesk. This already works if you annotate your PDF's in Skim, but Skim doesn't work on the iPad. This would allow me to do most of my reading and annotating on the iPad (with something like Goodreader) and be able to search those annotations back on my Mac.

Doesn't file content search find these? It will search all file content, but as far as I know there's no way to exclusively search annotations.

That's undoable. The whole idea behind this (both from the point of view of BibDesk and of Skim) is that Skim notes are easily accessible without the need to load the whole file. Without that, it would not even been offered to start with.
