When a new publication is created from the clipboard, the "Last Import" group that is created will overwrite / clobber previously existing Smart Groups when BibDesk is restarted. This is with BibDesk 1.8.6 (5732).
Here's a screen video demonstrating the bug (it also shows a bug where editing the cite-key isn't updated in the main library window, but I'm not able to reproduce that today... the smart group clobbering remains, though):

As for the cite key updating, my guess is that you did not yet commit the edit of the cite key, so it was only changed inside the text field in the detail window, and not in the data model.
As for the Last Import group, that does not look right. It looks like it is added in the wrong place (at the end rather than the beginning of the smart groups), which will lead the saving to interpret it as a smart group rather than the temporary Last Import group. I will look into it when I have Xcode back.

And thanks for all your work on BibDesk. I’ve been using many more of the features over the past few days — linking to PDFs, URLS — and customizing templates. It’s so much better than all the paid software I’ve used before. Papers, for example, was ok originally, but then it got worse with every upgrade and version after the company sold it to ReadCube is terrible.

#1619This is fixed for the next nightly build.
For now, you can work around this bug by renaming your smart groups so they will be sorted after the last import group (e.g. having a first letter larger than L).
