#3 bfast postprocess halting

I'm aligning SOLiD reads using bfast and have 90 .baf files from bfast localalign; I ran bfast postprocess on these files and only two of the runs succeeded. It appears that the runs are halting at some point. The only status messages I see are the standard header summary of arguments followed by a summary of the paired end distance statistics and inversion ratio. I never see reports of the number of reads processed for the 88 halting runs. If there is anything I can send to help with debugging please let me know.
