I've installed this plugin in a fully updated of the latest version of Eclipse (Ganymede), and the "Compare with Revision" command only ever compares the current version with itself (or at least, the latest version).
I have noticed this bug as well. I have a large web based project that actually has multiple web pages with the same name (yet in different directories.) When using "Compare with Revision" The previously compared files are not overwritten and the compare is done between the source and the old copy of the file.

Are you using CVS or SVN? In my testing I haven't come across this problem.
I'm currently working on the second problem - where files with the same name aren't compared properly.
