You probably have the recording level set too high for the line input so it is clipping the signal during recording.
Use the level meters in audacity to adjust the recording level to an apropriate setting. Also make sure that you record at an appropriate sample rate, as low sample rates or sample rate conversion can cause artifacts on high notes. This is a particular problem if the conversion is done in sound card drivers.
