Yes, it is possible! I'm working on it and I'm slowly adding physical apertures in the elements.
Soon, many passmethods will have two more optional fields: RApertures and EApertures. RApertures is for rectangular apertures and must be a vector of 4 double, EApertures is for elliptical apertures and is a vector of 2 double.
You will be able to use both RApertures and EApertures together, to fit strange vacuum chambers.
