What about \usepackage{asymptote}? Would that now also be disabled?

No. All we are talking about is whether users should be expected to manually run

tex asy-latex.dtx

to extract the asymptote.sty file and put it somewhere in their TeX path.

For the record, I was not enthusiastic years ago about generating asymptote.sty like this, precisely for this reason. However, until now, that decision hasn't had any negative consequences.

One option is not to distribute asy-latex.dtx and revert to making asymptote.sty being the master source file. But a simpler option is just to request that the asymptote.sty file I distribute not be deleted by the CTAN maintainers.
