How do I get the output file to have color? It is only in black and white.

  I saw that post but i could not find what he was mentioning, like bayer patterns and AstroM and C, etc.

Go into the "Stack Method" tab and look in the "Raw one shot colour images" section. Click the "Convert OSC images to colour" box and look at the "De-mosaic method" dropdown.
