I normally use the H18 library. I am now starting a project with a wide camera lens. ASTAP is complaining that I should use the H17 library but still solves the images. Can both libraries co-exist? I use NINA. How can that be set-up? I really don't want to download and re-install libraries depending on the object I am imaging.

yes both databases can be installed. If you set the database in auto ( in astap) it should select automatic. if i remember wil when fov larger then 6 degrees
i'm mostly offline up to mid october.

Is there a way to prevent that message from appearing.

if your images are always 10x9 degree then the V17 is more suitable since each file covers about 10x10 degrees. I would suggest to install the V17. The H17 and H18 are less suitable for 1x9 and you could remove them.
