I have been running RIP-Seq data through AS-Peak on a high preformance CentOS system. I do not have the Sun Grid System that the manual states you need to run on multiple cores/ threads. This run has been taking over 2 weeks and just died to our system needing a re-boot. I really need help finding a way to modify the submitJobs.pl script or another option to multi-thread / parallelize my run so this doesn't take so long to run again. Could you please help assist me with this?

Also, the output folders are huge. I am getting anywhere between 260Gb to 898Gb per sample. Is this expected for RIPseq data?
