Doing so will require ALL software that wants to read the file to be able to read BOTH types of endian data. Every reader software is guaranteed to have to write a conversion routine for the opposite endian. Specifying a single endian will mean that a software package will only have to support reading one endian format. Little endian (Intel) is probably the most common. Even if you have a machine cpu with the opposite endian you will still only need to support a single format and not two. (An opposite endian machine would still have to support a conversion whether there was an endian flag or not).
