At first I didn't understand what you mean, but the same thing happened to
me. When you minimize more than one window, the names of the servers get
mixed up.
Anyway, a quick workaround until next release is just not to
minimize to tray ;)
I still love the new feature, but I'm biased since I
proposed it, ehehehe

Is there a way to minimize selected ones to tray? One
irritating thing is, when I push <windows-D> to get to the
desktop, aniclient goes to the tray. If anyone has
used "Getright", they have a button to minimize to tray,
next to the standard minimize button, which seems much
more convenient.
