settings.json should be a link to /etc/transmission/transmission.conf
If you edited it manually the link might be broke, it depends on the editor.

[root@DNS-325]# ls -l /var/lib/transmission/
...
lrwxrwxrwx 1 transmis BT 35 Jun 26 19:35 settings.json -> /etc/transmission/transmission.conf

This is not a bug.
