I don't know whether this is related or not, but it is similar. I can use the left-most drop-down menu in the Toolbar to change things like font, Tab Size, etc, but the settings are not remembered from session to session. Specifically, If I close a window and then re-open it immediately, without quitting AlphaCocoa, then the settings are lost. This does not appear to be restricted to any particular mode. This is OS X 10.9.5 and AlphaCocoa 9.0a8.

This is fixed now. I just checked both the Fill Column and Default Font preferences. This may have been caused by another issue which was fixed recently where, in some circumstances, the quitHook was executed before the closeHook of the remaining windows and some preferences failed to be saved.
Concerning the issue mentioned by Chris in the previous comment, the window's dimensions and tab size were not recorded in version 9.0a3 (when this ticket was opened). Now, since 9.0a8, they are recorded as extended attributes provided the Remember Window State item has been enabled in the File popup.
