I've noticed a problem with the window handling recently. I can't say if this arose in the latest version or a slightly older version. There are two seeminly related issues here.
When I press Cmd-H or select Hide from the Alpha menu to hide Alpha, it flashes and switches to the background, but then reappears behind the front window of the newly fronted application, regardless of what application I switch to. This happens regardless of which window is frontmost in Alpha.
When I Cmd-Tab from Alpha to Finder, the frontmost Finder window comes forward, but the other windows just flash and then fall behind Alpha's frontmost document window. Interestingly, the TeX console window remains behind all the Finder windows. Also, if the console window is frontmost when I initiate the Cmd-Tab, the switch happens correctly: All the Finder windows jump in front of all the Alpha windows.
Another issue that may be related is that when I process a TeX file (Cmd-T), the TeX console window jumps forward, as expected. Then, Alpha passes the PDF to Skim and falls to the background, as expected, and the Alpha main document window jumps in front of the console window. However, if I then Cmd-Tab back to Alpha, the TeX console jumps in front of the document window.
It's all very strange.
