**INSTALLATION **

AlignMerger does not require any installation. It was compiled into Windows executable file.

Execution
Download the zip file and extract it. Click on AlignMerger.exe to execute the program.

1. Execute the program
2. Choose "New" follows by provide two multiple sequence alignment file (master alignment, new alignment ). Note: The format of both files has to be FASTA format.
3. Enter the "Shared Reference Sequence" ID
4. Merging "master alignment" and "new alignment"
5. Choose "Save" to export the output.*
