Updated AFAPL2 Programmers Guide

The AFAPL Programmers Guide has now been updated:

* the examples have been changed to reflect recent changes in the Agent Factory codebase.
* the examples are now based on the Netbeans plugin as opposed to the command line.
* additional examples have been added.
* a section on plans has been added
* a section on modules has been added
