I'm not 100% sure, but i expect you can only check the auto-update box, if you have the updater installed. Either reinstall notepad++, or grab one of the zip or 7z archives, and copy the "updater" directory to your Notepad++ directory (probably C:\program files\Notepad++).

2) Is there a difference between auto-update and auto-save?
Where can I decide the conditions for auto-save?

Auto save saves a file automatically, I think this is done in the AutoSave plugin - see http://sourceforge.net/apps/mediawiki/notepad-plus/index.php?title=Plugin_Central for the list of plugins. Plugin Manager (another plugin on that list) will install AutoSave for you, if you want.
