I just want to point out that the setting "open/save directory" is not work correctly in the current version (NP++ 5.3):
If I choose my job directory to be opened by default, NP++ always starts there - nice feature so far.
But if I've just opened a file from a different directory (and maybe choosing that dir took me some time), NP++ forgets this former directory and again starts from the directory which I set in preferences window - this is really annoying!
Most software I know remembers a working directory to begin with after starting the program - but after opening a file, the software remembers the directory of the last opened file to continue from there - great deal.
Wouldn't it be nice, if Notepad++ would act the same way? That would save a lot of file searching time, I think...

Exactly, that's what I did.
But when I choose "set working directory", NP++ always wants to start at that specified directory, even if I just opened a file from a location below that directory. In my opinion, NP++ should only remember the "working directory" the first time I open it and then start from the directory of the last opened file.

The Settings -> Preferences -> New document/Open Save directory has a frame where you cna configure this behaviour. Did you try teaking that?
