Just wanted to say that I liked the old colors better.
The background colors of different lines are too light. I can't tell from a first glance when scrolling through a file what kind of difference lines are. I would really like some slightly darker coloring.

That's a fair point.
A lot of the feedback I received about the old version was about how the colors were too dark. It sometimes made it too hard to read the actual text. In fact, some people didn't even realize that the actual changes were highlighted within a line!
Luckily though, you can easily change the colors to your preference by altering the compare.ini. If your running the local version, than its in the plugins config folder. Otherwise, it'll be in %appdata%\Notepad++

I really like the new compare plugin especially the instant compare to svn/"last save" is great. But it would be even better if the syntax highlighting would also apply to the svn/"last save" document.

Compare plugin 1.51 make notepad++ lose color syntax at the begining of files.
But just type one letter and color syntax come back.
