If you're in the pydev package explorer, you have to open the dropdown menu in the toolbar (can also be activated by ctrl+F10), then choose: 'customize view': Hide *.pyc files.

p.s. If you want a filter that's not listed there, you can open that same dropdown and choose 'Setup custom filters'.

For now all my pyc files are visible in PyDev perspective.
