If you start N++ with the command line switch -multiInst it will create a new instance in a new window. If this is something you do a lot then maybe create a shortcut for N++ and add the switch in there, then whenever you click the shortcut you'll get a new window. This won't help when you're opening specific files by double-clicking on them of course but hopefully it's useful to you.
