What really bothers me about NPP is it's handling of backup files. Is there reallly no way to have all the backup-files in one directory, ie. in %temp%? First I thought the nppbackup directory was exactly what I wanted, until I found out that this is created under every directory where I edit files - which is in my opinion even word than putting the files just beside the original one.
... or am I really missing something here and there is some kind of solution, like setting an environmen variable oder so?

I agree with this. I am leaving my footprint all over the network. I would like to be able to configure where the nppbackup folder gets created so I can push all the backups to my c:\temp\

Version 4.2 has this feature, although I've not yet tried it...
