I would find it really useful if it was possible to open multiple instances of NPP. I often work on several projects at once, and it is very confusing if they are all lumped together in a single window.
Ideally, clicking the application shortcut or opening a file from the shell will start a new instance of NPP, rather than loading the file in the current instance.
Of course, you probably want to make this an option as I'm sure some people would prefer the current behaviour.
