If I view a PHP file in Notepad or Wordpad the # || // characters all line up beautifully.
In Notepad++ they are all over the place. Is there a setting somewheretto fix this?

What do you mean by all over the place? Are you using a non-proportional font? Have a look in Settings/Style Configurator.
