How do I remove a background colour from an item in the style configurator? For example, say I want to stop the 'current line' being shaded, at the moment I can set its background to white so you don't notice it under the white window but I'd like to make it transparent so if I go down to some embedded javascript or CSS the line I'm on stays the same shaded colour for those blocks.

Disable (uncheck) the menu item "View->Current line Highlighting"

yeh, id like it transparent aswell. maybe if they make a plug in to do this?
