Works fine here ( Win2000).
With "Update silently" not checked, it prompts once per file-changed,
and with it checked, it updates all changes automatically, remembering the cursor.
I use this recently added feature a lot, and would notice if it were missing :)

Look under MISC tab, File Status Auto-detection section
Check the appropriate boxes.
Also, you can reload the file from disk manually from the menu item File->Reload from disk

when I open a file which is updated while it is opened, the file is not updated. This function works with Notepad++ v3.9
I have also checked the settings and the concerning settings are enable. "Update silently" is also checked, but it doesn't help.

I have the same problem. Auto-detection is enabled. 'Update silently' is un-checked.
