I am a new user to Notepad. I am using version 3.5, if I upgrade to 3.9 or 4.0 do I have to uninstall the old version or can I install over the version I already have installed.

There is no need to uninstall Notepad. Only if you upgrade to 4.0 you should remove following files in 'plugins' folder:
ExplorerPlugin.dll
FunctionListPlugin.dll
They will be exchanged by
Explorer.dll and
FunctionList.dll
