That's because of obsolete plugins (dlls) which are not compatible with v3.3.
The 2 plugins (FunctionList and NPPTextFX) come with v3.3 are the compatible ones.
You have to remove the obsolete plugins manually.

Tried upgrading from 3.2, received "missing 'messageProc' function" message upon first (and all subsequent) runs.
Tried uninstalling 3.3 and reinstalled. Same error message upon startup.
