I see popfile stores a lot of it's info in c:/documents and settings/username/etc
I store 5 days worth of data and as i get around 2000 messages per day these files become very large. When i log off of windows the profile is stored to my server and takes a long long time to copy to the server. Is there anyway to change the directory where popfile stores these files?

By default the Windows installer stores the 'User Data' separately from the program files and the 'profile' folder is used as the default location for this 'User Data' (but you can choose a different folder location when you install). Perhaps the installer should offer some warning about the fact that this data can take up a lot of space? I'll add that to my "To Do" list.
I assume you want to transfer all of your existing 'User Data' to a new local location.
(1) When run run the pfi-backup.exe utility it will create a customised installer for you containing your POPFile configuration data, corpus database and, if you want, your message history. Normally the customised installer is created on your desktop but you can choose a different location for it.
(2) When you run this customised installer, you can choose a new location for your 'User Data' and then restore everything to this new location.
(3) At the end of the restore operation, the customised installer will offer to run the 'Add User' wizard to reset the registry data so that POPFile can find the newly restored data. You should let it do this.
The next time you start POPFile it should use the newly restored data. You can confirm this by checking the 'Advanced' page in the UI (the location of the configuration data is given above the list of advanced parameters).
Once you are happy all is well with the new location for the data, you can delete the data from your profile (everything is in a single folder).

For technical reasons the location is displayed using the short file name (SFN) format. To see the location in the more user-friendly long file name (LFN) format, use this Start Menu shortcut:
