    xLaDe

    xLaDe

    A Lean 4 Ecosystem Framework!

...It is an ecosystem-level tool, which records the toolchain and other metadata of projects and allows the reconstruction and rebuilding of that exact environment later. Lean 4 undergoes rapid development, which can introduce backward-compatibility issues. This problem becomes more difficult as the versions accumulate over time. xLaDe is built to mitigate the practical issues of backward-compatibility problems and improve ecosystem-level tooling for the Lean 4 theorem prover. Instead of directly solving backward-compatibility issues by storing every version of Lean 4 and other tools or providing cross-version compatibility, xLaDe tries to store sufficient environment metadata such as toolchains, dependencies, and other context, and then recreates the environment for running Lean 4 projects upon request, also termed as experiments in xLaDe.

    QSdpR

Viral Quasispecies Reconstruction software based on QSdpR algorithm

This is a viral quasispecies reconstruction software for quasispecies assembly problem on mRNA viruses, which is based on a correlation clustering approach and uses semidefinite optimization framework. The software accepts a reference genome, a NGS read set aligned to this reference and set of SNP locations in the form of a vcf file and outputs an optimal set of reconstructed species genomes which describes the underlying viral population.

    PolySim

    Polymer simulation utilites

Polymer simulation utilites for bead coarse-grained models of polymers. Includes 1) lattice monte carlo. Many kinds of lattices are supported. It shouldn't be a problem to implement any new specific one (discrete models) 2) off-lattice monte carlo and molecular dynamics (continuous models) Latter one is rebuild of earlier version of simpatico (http://gemini.cems.umn.edu/research/morse/code/simpatico/home.php) project. Input and output are based on PDB file format which is better to visualize with pymol. ...
