    SEPIA: Security-oriented PN Framework

    SEPIA: Security-oriented PN Framework

Petri net framework for security related modeling and reasoning.

...To support information flow analysis of processes, SEPIA defines so-called IF-Nets, tailored for security-oriented workflow modeling which enable users to assign security-levels (HIGH, LOW) to transitions, data elements and persons/agents participating in the process execution. SEPIA builds upon TOVAL (http://sourceforge.net/p/toval), JAGAL (http://sourceforge.net/p/jagal) and SEWOL (https://sourceforge.net/projects/jawl/). To use SEPIA, make sure these libraries are on the build path. SEPIA encloses the Multi Schema Validator (https://msv.java.net/) and isorelax (http://iso-relax.sourceforge.net/) The documentation can be found under http://doku.telematik.uni-freiburg.de/sepia.

    GESPA

    GESPA

Accurately predicts disease association of single nucleotide mutations

...GESPA predicts if a nsSNP is pathogenic using reports from literature and various algorithms to assess conservation in orthologous and paralogous protein alignments. Using reports from literature, GESPA is also able to predict the phenotype of a nsSNP with high accuracy. The software can be used clinically to determine if observed nsSNPs are associated with disease. A host of annotations are provided: orthologous and paralogous multiple sequence alignments, UCSC annotations, reports detailing conservation of a nsSNP in alignments, and links to external nsSNP and gene information such as relevant publications. ...

    Chordalysis

Log-linear analysis (data modelling) for high-dimensional data

===== Project moved to https://github.com/fpetitjean/Chordalysis ===== Log-linear analysis is the statistical method used to capture multi-way relationships between variables. However, due to its exponential nature, previous approaches did not allow scale-up to more than a dozen variables. We present here Chordalysis, a log-linear analysis method for big data. Chordalysis exploits recent discoveries in graph theory by representing complex models as compositions of triangular structures,...

    adLIMS

    adLIMS

adLIMS: a Laboratory Information Management System with ADempiere

Many biological laboratories dealing with genomic samples are facing the problem of sample tracking, both for pure laboratory management and efficiency, and for internal policies, such as Good Laboratory Practices (GLP). Our laboratory exploits PCR techniques and next-generation sequencing (NGS) methods, to perform high-throughput integration site monitoring in different clinical trials and scientific projects, based on the delivery of therapeutic genes by viral vectors integrating into the genome of target cells. We process around 1500 samples/year resulting in hundreds of millions of sequencing reads, requiring automation and posing new challenges in data storage, monitoring of sample process and computational tools for analyses. ...

    cmotif

A method for mining conditional phosphorylation motifs

...Although several algorithms have been proposed to uncover phosphorylation motifs, the problem of efficiently discovering a set of significant motifs with sufficiently high coverage and non-redundancy still remains unsolved. In this paper, we propose an algorithm called C-Motif for a non-redundant identification of significant phosphorylation motifs. In tests with real data including both non-kinase-specific and kinase-specific phosphorylation data, the C-Motif algorithm successfully reports a relatively complete set of of conditional phosphorylation motifs efficiently.

    LARA

    LARA

Lightweight Architecture for boundedly Rational Agents

For the purpose of policy simulation in coupled social-ecological systems (e.g. energy supply), a credible modelling of actors – especially citizens – and their decision processes is needed. This requires a framework capable of handling high numbers of heterogeneous agents (several hundreds of thousands). LARA (Lightweight Architecture for boundedly Rational Agents) meets these requirements and fills the gap between frameworks without built-in psychological foundations and full-fledged cognitive architectures which are both not viable options in this context. LARA provides prefabricated components of an agent’s decision process like perception, memory, and different modes of decision making. ...
