MULTOVL
Multiple overlaps of genomic regions
The MULTOVL suite of programs finds multiple overlaps among genomic regions. The MULTOVL algorithm can detect several kinds of region overlaps. In addition to the N-fold overlaps you can detect solitary regions which are the input regions that do not overlap with any other region in the input data set, and union overlaps that is the union of the input regions that overlap at least once somewhere. PlaTec
Plate Tectonics simulator
PlaTec is a 2D terrain generator that uses a simplified model of plate tectonics to produce realistic heightmaps in real time. The simulator starts with a flat fractal map and splits it randomly into plates. Plates are moved around the map. If continents of two plates collide, they fold creating mountain belts. If oceanic crust of one plate collides with another plate, subduction occurs resulting in coastal mountain ranges or island chains. This project is part of my Bachelor of Engineering thesis in Metropolia University of Applied Sciences, Helsinki, Finland. MICA-aligner
Next-generation sequencing short reads aligner based on Intel® MIC
...Experiments on aligning 150bp paired-end reads show that MICA using one MIC board is ~4.85 times faster than the CPU-(multi-core)-based BWA-MEM and about the same speed as the GPU-based SOAP3-dp. Furthermore, MICA’s simplicity allows very efficient scale-up when multiple MIC boards are used in a node (3 cards gives a 14-fold speedup over 6-core BWA-MEM). -
