LoopMatcher is a bioinformatics tool that searches for hairpin structures in cDNA / mRNA sequences (in FASTA, GenBank or Vienna format) with specific consensus sequences in the loop. It uses RNAfold to predict sequence structure and UShuffle to generate random sequences with a defined k nucleotide frequency. MATLAB code that generates all figures in [Almquist and Dunham, 2020, https://doi.org/10.1016/j.jcp.2020.109294 ]. The paper considers narrow-stencil summation-by-parts finite difference methods and derives new penalty terms for boundary and interface conditions. The new penalty terms are significantly less stiff than the previous state-of-the-art method on curvilinear grids. -

ScaffCC is a compiler and scheduler for the Scaffold programing language. It is written using the LLVM open-source infrastructure. It is for the purpose of writing and analyzing code for quantum computing applications. ScaffCC enables researchers to compile quantum applications written in Scaffold to a low-level quantum assembly format (QASM), apply error correction, and generate time and area metrics. It is written to be scalable up to problem sizes in which quantum algorithms outperform classical ones, and as such provide valuable insight into the overheads involved and possible optimizations for a realistic implementation on a future device technology. -
